I was wondering if there has been no use or very little use with the fresh water tank, should you put a little clorox in the line to flush out any bacteria.  Especially water coming from a well with no chlorine.  Should this even be a concern?

Well, I can't say about little or no use but we did add clorox to our Fresh water tank this past week.  We had a bit of an aftertaste that wasn't normal and we knew our r/o filters were all ok and working.
We had half a tank of freshwater so we bypassed our r/o system and added 1/2 cup of clorox.  We filled up and did a load of laundry which took about 1/2 a tank.  After showers we were down to a 1/4 tank so we filled up again.  We will use more water over the next few days tomorrow which should just about empty the tank again. When we fill the tank back up after that it should be "sanitized" and we will hook back into our r/o system and we should be back to normal.  Will keep you posted.
In your situation, I don't see the harm and think it could be beneficial.  Diana
